The gist is:&lt;/p&gt; &lt;ul&gt; &lt;li&gt;Make a separate, private repo where you keep those private input files you want to use elsewhere.&lt;/li&gt; &lt;li&gt;Push to remote and use the repo share link from there; do not use a relative local link to your private repo.&lt;/li&gt; &lt;li&gt;In your public code repo, add the private repo as a submodule with this command: &lt;code&gt;git submodule add git@github.com:myusername/myprivaterepo.git&lt;/code&gt;. This makes a local copy of the private repo in a subdirectory. Maybe the https version would work too, because ...:&lt;/li&gt; &lt;li&gt;If you want to add, delete or edit files in that submodule, only ever do it directly in the private repo! Do not change things in the submodule.&lt;/li&gt; &lt;li&gt;After adding the submodule to the public repo and deleting the input files from it, use a regular old commit and push.&lt;/li&gt; &lt;li&gt;After updating the input files in your private repo and pushing the changes, update the submodule in your public repo with &lt;code&gt;git submodule update --remote&lt;/code&gt;.
